fix: disable git flock to fix flock(LOCK_EX) bad file descriptor error

Set GIT_OPTIONAL_LOCKS=0 and gc.writeCommitGraph=false to avoid
POSIX flock calls that fail on filesystems without lock support (NFS,
overlayfs, some VPS setups).
